Après l’achèvement de l’exposition « Les trésors du Mont Athos » qui occupait les salles du musée, mise en place des expositions permanentes. Trois salles ont été inaugurées en 2000, notamment : « De l’Iconoclasme à la splendeur des Macédoniens et des Comnène », « Dynasties des empereurs byzantins » et « La forteresse byzantine ».
